A DNA sequence can be described as a stringrncomposed of four symbols: A, T, C and G, each representing arnchemically distinct nucleotide molecule. Combinations of twornnucleotides are called dinucleotides and CpG islands representrnregions of a DNA sequence, certain substrings, which arernenriched in CpG dinucleotides (C followed by G). CpG islandsrnrepresent an enigmatic feature of vertebrate genomes. They arncritical target for transcriptional control, since methylation ofrnthese CpG islands leads to structural changes in the DNA thatrnstops the expression of any associated gene. The factors thatrnprovoke or impede methylation are currently unknown. Inrngeneral, the maintenance of a particular pattern of methylatedrnCpG dinucleotides represents a critical regulatory systemrnduring a host of normal developmental processes, but thernerroneous methylation of CpG islands and the resulting genesilencingrncan lead to the development of cancer. We presentrnhere a novel unsupervised machine learning method that isrncapable of distinguishing biologically significant classes of CpGrnislands, including the separation of methylated andrnunmethylated CpG islands. This method represents anrnimportant novel approach that will aid in the computationalrnprediction of methylation, which is commonly used in the preselectionrnof worthwhile sequences for methylation experiments.
