Proteins play a double role: nutritional and functional. The latter is strongly dependent on its molecular structure and stability. Here, we discuss about the possibilities and limitations of some computer methods to unravel part of the subtle relationship between protein structure and function. After a general overview of current algorithms, including amino acid sequence analysis and the use of molecular mechanics to explore the energy landscape of the protein, we describe a molecular modeling test case and compare the results with crystallographic information.
