Environmental DNA (eDNA) is a powerful tool to search the habitats of aquatic animals. The eDNA exists in environmental sample and originate from miscellaneous species inhabiting there. In this study, we employed microsatellite markers to search for the habitats of aquatic caddisfly Stenopysche marmorata from eDNA. The study animal S. marmorata (Trichoptera) is a dominant species in Japan. Microsatellites are short tandem repeat and its marker-primers deigned for single or limited specific species. Therefore, the species-specific PCR using microsatellite markers could amplify the DNA of target animals from the eDNA. We sampled river water and investigated the presence of the S. marmorata in sampling sites. The river water was filtrated by membrane filters (pore size 0.2 μm). The eDNA was extracted by Phenol-Chloroform method and was removed PCR inhibitor. 5 microsatellite markers were employed for species-specific PCR. The sites inhabiting the S. marmorata showed PCR amplification. However, several sites where the S. marmorata was not inhabiting showed also PCR amplification. These sites were located in the downstream of dam's tunnels where S. marmorata inhabited frequently. Flowed eDNA which was produced in upstream might be amplified. These results indicated that the microsatellite markers could work for searing its habitats from eDNA.
