The advantages of having "matched" metagenome s for metaproteomes is evident for (i) sampling sequence diversity in a sample and (ii) comparing genes present in the genome with protein actually expressed in a sample. Improved lysis methodology and instrumentation (i.e., LTQ-Orbitrap-Velos-Elite) have provided unprecedented capabilities in the depth and quality of metaproteomic information. This technology provides substantial improvements in sensitivity, speed of mass measurement, and depth of dynamic range for these complex samples. By increasing our ability to identify more peptides from a MS run, better predict peptides with metagenomes, and better predict metagenomic ORFs, we are able to understand what protein functions might be indicative of or influence occurrence of Crohn's Disease. We observed that the gut microbiome environment is fairly stable for Crohn's patients post resection-surgery, but there are some important protein classes that show correlated variations in their response to this environmental perturbation. These results illustrate the power of MS-based proteomics as a strategy for characterizing the stability and metabolic activities of both human and microbial proteins in human gut systems following surgical intervention.
