A quantitative assessment of the positional preference of binding site motifs can yield important predictions concerning a binding domain's potential targets. We present a measure of positional preference of a binding domain by enumerating over potential variants of some canonical sequence within a specified Hamming distance. Empirical data is then used to quantitatively characterize the degree to which elements of the canonical sequence are retained. As a test case, we applied this algorithm to chromatin immunoprecipitation data and were able to characterize the binding site preferences of the NHR-6 nuclear receptor with respect to the NGFI-B response element.
