Genomestructuralvariationshowsremarkablecomplexitywithrespecttocopynumber,sequencecontentanddistribution.Whilethediscoveryofcopynumberpolymorphisms(CNP)hasincreasedexponentiallyinrecentyears,thetransitionfromdiscoverytogenotypinghasprovedchallenging,particularlyforCNPsembeddedincomplexregionsofthegenome.CNPsthatarecollectivelycommoninthepopulationandpossessadynamicrangeofcopynumbershaveprovedthemostdifficulttogenotypeinassociationstudies.Thisisinsomepartduetotechnicallimitationsofgenotypingassaysandthesequencepropertiesofthegenomicregionbeinganalyzed.HerewedescribeindetailthebasisofanumberofmoleculartechniquesusedtogenotypecomplexCNPs,compareandcontrasttheseapproachesfordeterminationofmulti-alleliccopynumber,anddiscussthepotentialapplicationofthesetechniquesingeneticstudies./p/div
