At the interface between the marine environment and a continental river system, estuaries play many different roles (McLusky and Elliott, 2004; Elliott and Whitfield, 2011), not only ecological but also economic and social in providing ecosystem services and societal benefits (Costanza et al. 1997). Human actions are greatly affecting ecosystem functioning and estuaries and lagoons are probably the most affected and threatened amongst the aquatic ecosystems. They are subject to pressures emanating from both the seaward influencing area and the freshwater catchment (Gaertner-Mazouni and De Wit, 2012; Quintino et al., 2012). Moreover, these systems are vulnerable to the consequences of global change such as global warming or sea level rise, and they are changing under economiC., demographic and ecological constraints (Quintino et al., 2012). Therefore human activities are driving ecosvstem trajectories from their natural path.
