Abstract Invasive marine species pose a potential risk to biodiversity. One strategy used to minimize this risk includes early detection combined with quantitative estimation. Quantitative estimation can be used to distinguish the environmental factors that need to be prioritized in the management and control of invasive species. In this study, quantification of environmental DNA (eDNA) and a visual survey were compared to determine whether eDNA-based quantitative PCR (qPCR; real-time PCR) can replace the visual survey of the well-known invasive ascidians Ciona robusta and Didemnum vexillum. Visual surveys and seawater eDNA collection were performed five times over a 16-month period at two sites in South Korea (Gunsan and Yeosu). The visual survey included species coverage on artificial substrates and eDNA-based qPCR analysis was performed using specific markers (primers and probes). The designed markers were validated in silico/in vitro, and the limit of detection (LOD)/limit of quantification (LOQ) was confirmed by qPCR to avoid false-positive results. The results showed that when coverage was high, the number of eDNA copies/rxn was also tended to be high; there was a positive correlation for C. robusta, but not for D. vexillum. Therefore, eDNA-based quantitative studies have the potential to complement or replace the traditional surveys, of morphological analysis.
