The present invention relates to a method for manufacturing biocompatible polymer-based apixaban-containing microspheres. Specifically, in the method for manufacturing biocompatible polymer-based apixaban-containing microspheres, the present invention relates to the method for manufacturing biocompatible polymer-based apixaban-containing microspheres, which comprises following steps of: i) adding a fatty acid or triglyceride to a dispersion phase; and ii) preparing microspheres by a microfluidic method. The method for manufacturing biocompatible polymer-based apixaban-containing microspheres of the present invention can be usefully used for manufacturing microspheres in which a high content of apixaban is stably enclosed.
