The present invention relates to a preparation method of a microbial agent for endotrophic mycorrhiza injection capable of being stored for a long period of time, adequately adjusted to a certain expression period and expression condition of mycorrhiza, and easily mixed with or added with other microorganisms or useful substances. The preparation method includes the following: a carrier preparation step of preparing a carrier to carry an endotrophic mycorrhiza; an endotrophic mycorrhiza mixing step of mixing at least two endotrophic mycorrhizae; a mycorrhiza carrying step of allowing the carrier to carry the mixed at least two endotrophic mycorrhizae; a carrier pulverizing step of pulverizing the carrier carrying the mycorrhizae to 100 mesh or less; a viscosity adding step of adding viscosity to the pulverized carrier by adding starch and water, and mixing the resultant; a mixture shaping step of shaping the mixture of the carrier and starch to which viscosity is added into pellets in a granular shape; a pellet drying step of drying the shaped pellets of the mixture of the carrier and starch; a coating solution preparation step of preparing a coating solution by mixing gelatin and carrageenan, and dissolving the mixture in warm water; and a pellet coating and drying step of applying the coating solution to the pellets to coat in a thickness of 10 to 200 m, and drying the resultant at room temperature.
