The present invention relates to a system for tracking malicious websites based on a sinkhole server and a method thereof comprising a step for enabling a domain name server (DNS) to confirm whether or not a requested access specific domain is a malicious domain when specific domain access is requested from a user terminal; a step for enabling the DNS to transmit an internet address of the sinkhole server to the user terminal when the specific domain is the malicious domain; a step for enabling the sinkhole server to confirm previously visited website information included in header information of traffic generated from the user terminal; and a step for enabling the sinkhole server to trace the abuse stop connected to a malignant code spread place based on the previously visited website information.
