It is an example of the object of the present invention, a method, a forecasting device and a prediction program for predicting the secondary structure to provide a nucleic acid sequence, which not only in a similar manner to the total, but also the localized similarity of the secondary structure of a nucleic acid sequence can be evaluated. A method according to any one exemplary aspect of this invention includes the steps of:Extracting a structural element of the secondary structure from the secondary structure of the nucleic acid sequence; andEvaluating the similarity of each structural element of the nucleic acid sequence as the subject of, based on a feature vector of the structural element.
