PURPOSE: A quality control method of microorganisms is provided, thereby rapidly analyzing genetic variation of total genome of microorganisms with low level mutation pattern. CONSTITUTION: The quality control method of microorganisms comprises the steps of: (i) digesting genomic DNA of microorganisms with restriction enzyme into a number of gene fragments, and preparing hair pin loop adaptors which complementarily binds with the gene fragments of genomic DNA of microorganisms; (ii) linking the gene fragments of genomic DNA of microorganisms with the hair pin loop adaptors using ligase; (iii) removing unbound genomic DNA fragments and hair pin loop adaptors using exonuclease; (iv) amplifying the genomic DNA fragments using primer which complementarily binds to the hair pin loop adaptors and DNA polymerase; (v) separating the amplified product on gel; and (vi) analyzing the gene variation of microorganisms, wherein the restriction enzyme is selected from type IIs and type IIIp.
