The present invention relates to methods for identifying potential vaccine antigen gene sequences. Also included are gene sequences and polypeptides encoded by the gene sequences, as well as the use of these sequences to induce a protective immune response in animals. Particularly, the invention relates to the identification of potential Mycoplasma antigen gene sequences, preferably Mycoplasma hyopneumoniae. In one aspect of the present invention there is provided a method for identifying expression proteins translated from a nucleotide sequence into an expression vector, said method comprising using a marker co-expressed with a protein translated from a nucleotide sequence. In another aspect of the present invention there is provided a method for identifying a therapeutic antigenic gene sequence encoding a disease therapeutic antigenic protein from a nucleotide sequence sample.
