A comparison of genome sequences among the H5N1 strains of Hong Kong,Thailand, Vietnam and China

The avian flu virus caused infection and epidemic not only in poultry, but also in human or other mammals breaking the species barriers. In the analyses, a total of 39 genome sequences of the H5N1 strains isolated in Hong Kong, Thailand, Vietnam and China were compared the evolution and characterized according to geographic distribution. HA, NA and M2 gene sequences of H5N1 isolates were selected by using Editseq program of LaserGene. The differences of nucleotide and amino acid sequences were analyzed with Clustal X and DNAMAN. The human-infected H5N1 strains reported in 2004 in Thailand, Vietnam and 1997 in Hong Kong contained the same amino acid sequences at the cleavage sites in the HA protein and shared the saihe receptor-binding sites. A deletion of 20 amino acids in the NA protein and one addition glycosylaton site in the HA protein were found in the H5N1 infected human strains in Thailand and Vietnam. Several certain amino acids of M2 protein mutated in that led some of H5N1 viruses amantadine-resistant in Thailand and Vietnam. There were three nucleotides deletions at the site adjacent to the cleavage sites in the HA protein observed in nine poultry isolates of China compared with other 18 poultry isolates of China and 14 human isolates of Hong Kong, Thailand, Vietnam. A sequence of five-six amino acids (RRRK K/R R) in the flank of 5' end of the cleavage sites in the HA protein was observed from all H5N1 strains in China, Hong Kong, Thailand and Vietnam.
