Pepsin digestion alone generally yielded a sequence coverage of 80-90percent. Combining pepsin and protease pXIII also resulted in a sequence coverage of approximately the same level, but generated different peptides than the pepsin alone. By combining the two sets of data it was possible to achieve an additonal 5-10percent sequence coverage. Even for a relatively small protein such as p38 MAP kinase there can sometimes be regions that are resistant to digestion with pepsin alone. The combination of pepsin/pXIII, while not generating complete coverage of this region did provide several overlapping peptides in this region. The lower sequence coverage for p38 for the pepsin/pXIII vs. pepsin is probably the result of some peptides being digested by the pXIII into fragements too small to be identified.
