From these preliminary experiments, it can be concluded that SWATH library building benefits from a high degree of proteome coverage achieved by diverse fractionation techniques. In future experiments on this topic, 1D gel fractionation will be used for library building. Moreover, preliminary SWATH analysis between undifferentiated and differentiated hESCs reveals differential proteins also identified using other DIA techniques in our lab. After mRNA transcript (CLC Bio) and protein quantification (Peakview), the LIMMA package in R will be used to unify the statistical analysis. Hereby, up- or down-regulation of both proteins and genes can be monitored and correlated. Finally a topological network analysis (Cytoscape) will be performed to study the link between DNA transcription and protein expression.
