Although the present solid-phase oligonucleotide (OGN) synthesis using phosphoramidites is a reliable, fast and efficient process, still the final OGN product contains several related substances. The byproducts of synthesis are mainly 5'-shortmer OGN, termed failed sequences and to a lesser degree longmers, incomplete deprotection producs, depurination and other more complex products such as branched oligonucleotides. We developed a screening platform consisting of an in-house developed calculator that predicts, based on its synthesis route, masses of potential related substances and an accurate mass UPLC-MS method.
