Here, we demonstrate how the segmented cell/multiple fills technology enables the identification of 12 unique histone H3.1 isoforms in human embryonic stem cells. The increased scan speed and improved MS/MS sensitivity afforded by the segmented cell, in combination with high resolution and mass accuracy MS/MS, permit increased protein sequence coverage and more confident PTM localization. We anticipate more isoforms will be confidently identified from LC-MS/MS experiments as we optimize our methodology. We will expand our efforts and study all isoforms of histone H3 in an attempt to reveal changes in the histone code as human ES cells undergo differentiation and exit the pluripotent state.
