Homodimeric pilM protein from Pseudomonas aeruginosa 2192 (pilM) was investigated and the predicted pair of lysine side chains within 14A was cross-linked and enriched. The efficiency of the enrichment procedure was improved significantly with SSIN. The signal of MS/MS spectra was improved allowing for unambiguous sequence assignment. The method enables identification of low amounts of cross-linked peptides in an abundance of digested peptide mixtures for protein-protein interaction studies.
