The aim of this project was to optimise the methodology for determining the influence of different feeding strategies on the gut microbiota of pigs by using Real-time PCR-based tools. The composition and the physiology of the farm animals gut microbiota are of great interest to science because of their influence on animal health. Animal health again is very important for the economic efficiency and mainly for the safety and quality of animal food. Experience has shown that culture methods often are not capable of satisfactorily describing the real microbial situation in the intestine. Hence, although numerous studies have been introduced during the last years applying this microbial strategy, recent findings have demonstrated that the detection of microbial changes upon feeding can only be accomplished using molecular tools in connection with culture methods. In this study we have compared different methods for monitoring microbial changes in the gastrointestinal tract of pigs as influenced by different feeding strategies. Starting from faecal samples and samples from different gut segments, the total microbial DNA was isolated and different bacterial parameters were quantified by Real-time PCR. The results were compared with those obtained by culture methods and the results of the Fluorescence in-situ Hybridisation (FISH). It was shown that Real-time PCR can be regarded as a fast alternative to conventional techniques, also complementing results obtained from conventional culture methods.
