Wheat-jointed goatgrass hybrids Triticum aestivum L. (2n = 42) x Aegilops cylindrica Host (2n = 28) were investigated by means of microsatellite markers. In two BC_1F_9 lines changes were detected in the genome, which were related to loss of individual DNA fragments of the initial wheat variety or appearance of jointed goatgrass genomic elements. Furthermore, in the investigated plants were noted new amplicons not described in the parents. Substitutions of homoeologous jointed goatgrass chromosomes for bread wheat chromosomes were not found. A microsatellite analysis of BC_2F_5 plants showed the stable incorporation of jointed goatgrass genetic elements into wheat plants, elimination of individual transferred sections of the jointed goatgrass genome during backcrossing, and decrease in the size of the introgression fragment during repeated backcrossing. Introgressive bread wheat lines were classified according to genomic changes.
