In this study, random amplified polymorphic DNA-polymerase chain reaction (RAPD-PCR) analysis was used to assess the genetic difference and gene flow among four sheep populations belonging to two native Tunisian breeds (the Barbarine and the Western thin tail). A total of 96 samples were typed using eight RAPD primers. 62 bands were scored, of which 44 bands (70.97%) were polymorphic. The unweighed pair-group method with arithmetic average (UPGMA) and principal component analysis (PCA) did not show a clear differentiation between populations within breeds. The coefficient of gene differentiation (Gst) between populations was relatively low. Analysis of molecular variance (AMOVA) showed that there was a genetic variation of 28.79% (F CT = 0.2879; P<0.001) among the breeds, 4.10% among populations within breeds (F SC = 0.0576; P<0.001)) and 67.10% (F ST = 0.3289; P<0.001) within populations. The level of gene migration between populations within breeds is quite high to homogenizing them.
