Spathoglottis is a terrestrial orchid that has potential as landscaping plant and commercial value in the floricultural industry. However, orchids have varied morphological characters, which make species identification difficult and are not sufficientfor identification at the species level. Therefore, DNA-based markers are an alternative method used for accurate species identification using chloroplast DNA sequence data. DNA barcoding is a technique for species identification using a short DNA sequence from a standard and agreed-upon position in the genome. Four chloroplast coding regions, matK, rbcL-a, rpoB and rpoCl, were used to differentiate intra- and inter-genetic variation. Eight haplotype groups were identified and form the proposed structure for the DNA barcodes for Spathoglottis species. The combination of rbcL-a, rpoB and rpoCl sequences produced a higher resolution method for the identification and classification between the species. The coding sequences of chloroplast DNA are useful genetic markers for phylogenetic analysis of Spathoglottis at the species level. The phylogenetic analysis clearly revealed that the five Malaysian native species form a similar group, where S. plicata is separate from S. microchilina, S. affinis, S. aurea and S. gracillis.
