As used herein, a CRISPR system comprising an effector protein and one or more guide RNAs designed to bind the corresponding target molecule; an RNA-based masking construct; and optionally a nucleic acid that amplifies the target RNA molecule in a sample. A nucleic acid detection system is provided that includes an amplification reagent. In other aspects, embodiments include an effector protein and a CRISPR system comprising one or more guide RNAs designed to bind to a trigger RNA; an RNA-based masking construct; and a masked RNA polymerase promoter binding site or mask. Provided is a polypeptide detection system that includes one or more detection aptamers that include a defined primer binding site. In some variations, the system may be used to detect viruses in a sample.
