The present invention relates to the technical field of liver diseases, their classification and diagnosis. The present invention is based on in vitro measurement of gene expression profiles and analysis of expression profiles using algorithms calibrated with reference samples, further converting liver samples into one of subgroups G1-G6; Hepatocellular carcinoma (HCC) sample to be classified; focal nodule dysplasia (FNH) sample; further classified into HNF1A mutant HCA, inflammatory HCA, β-catenin mutant HCA or other HCA samples Novel methods for classifying hepatocellular adenoma (HCA) samples; and other benign liver samples. The present invention also provides a kit for classification of liver samples and a method of treating liver disease in a subject based on a preliminary classification of the subject's liver samples.
