A newly designed ligand,methylcarbamoylnaphthyridine dimer(MCND), was synthesized and charac-terized. Ligand binding to d(GAA)_10was investigated by UV thermal dena-turation, circular dichroism spectrosco-py, surface plasmon resonance, and cold-spray-ionizationtime-of-flightmass spectrometry. The results indicat-ed that MCND bound to the d(GAA)_nrepeat to form a stable hairpin struc-ture with a major binding stoichiome-try of 3:1. The most likely binding site was identified as the G—G mismatch inthe AGA/AGA triad. The polymerasestop assay showed that MCND bindingto the d(GAA)_n repeat effectively in-terfered with the extension of theprimer at the first two GAA sites onthe template with both prokaryotic TaqDNA polymerase and human DNApolymerase a.
