6 different polyadenylated variants (apo C-II v1 to v6) were found in rainbow trout apo C-H gene from the rainbow trout EST analysis. Apo C-II v1 and v2 did not contain the putatitive transcriptional binding site of HNF-3 beta due to the incomplete sequence of 3' UTR of apo C-II. Apo C-II v2 to v6 all contain an Fokl short interspersed element (SINE), located in the 3' untraslated region (UTR). The Fokl element was associated with various genes only from aquatic speices. Fokl specific PCR products were produced, which suggests the interspersed nature of distribution of the Fokl element. PCR using primers from the Fokl SINE and the apo C-II 3' UTR region indicates that the apo C-II cDNA is structurally conserved among Salmonids and that these primers may be useful for Salmonid species genotyping. Variation in the sequence and copy number of the Fokl SINE in the Salmonid species has allowed their use as a marker of genetic variation.
