PROBLEM TO BE SOLVED: To provide an influenza virus analyzer, an influenza virus analysis method, and an influenza virus analysis program which can accurately and quickly analyze influenza viruses.SOLUTION: Reference influenza virus base sequence data inputted to a reference data input part 11 is classified and held by a segment division part 13 every segment. Base sequences of a subject inputted to a subject data input part 1 are mapped onto reference sequences classified by a mapping processing part 2 every segment. A cover rate calculation part 3 calculates a cover rate from a mapping result. Reference sequences of a highest cover rate or the highest to the third highest cover rates are extracted every segment, and consensus sequences reflecting variations are created every segment on the basis of a mapping result of the reference sequence. In a homology search processing part 5, homology search for the consensus sequences and the reference sequences is performed every segment to determine revised reference and, on the basis of the same, mapping is performed again.SELECTED DRAWING: Figure 1
