In stem cell research, plasma membrane protein markers are extensively used for stem cell classification, monitoring the differentiation stages as well as purification for their use in regenerative medicine. In addition to the protein marker, some glycoconjugates are widely used as the markers of human embryonic stem cells. In attempt to discover novel stem cell surface markers, we report an integrated quantitative strategy to analyze membrane proteome as well as sialylated N-glycoproteome of human embryonic stem cells (hESC) and 16-day differentiated embryoid body (EB) outgrowth. Concurrent quantitative membrane proteomic and N-glycoproteomic approach will provide an in-depth view of the stage- and lineage-specific expression on protein level and on modification extent.
